When you go down the stairs, Rival will be down there and he'll suggest you team up in order to take on Team Plasma. He'll join your party for a bit, causing every wild Pokemon in the area to be a Double Battle, except with Hugh and his starter Pokemon as the second Pokemon on your side of the field (he controls it, so it can be somewhat random).

Rival leads with his starter Pokemon at level 20, which should be pretty strong at this point in the game. Because of that, don't focus on catching Pokemon down here until after you two have parted ways. On the bright side, he'll heal you up after every battle, which is awesome.
Water-filled Sewers (Summer)

Anyway, from the start, cross the bridge to the north and then take a left, following that path for awhile. You should eventually see two Plasma Grunts, as well as a TwistedSpoon right before them. Pick up the spoon and then challenge the Plasma Grunts. The first one uses a Scraggy L16 while the second uses a Sandile L16. It should be an easy fight thanks to Rival

After beating them, they'll run away like cowards, but then the Gym Leader, Burgh, will come walking out from another path. Rival will then give you HM04 (Strength), which is an 80-power Physical-based Normal-type attack that actually hits pretty hard at this point in the game. It can be used outside of battle to push large boulders around, although keep in mind that you cannot forget this move unless you take the Pokemon knowing it to the Move Deleter in the Pokemon World Tournament (after the 5th Gym). 80 power should last you just fine until that point, though, and it's worlds better than Cut, so certainly consider it since Return probably isn't that strong yet

Once Rival leaves, you and Burgh will start to head off, but then another voice will surprise you. Coming from the tunnel is a mysterious figure talking about Pokemon and such. He's an odd fellow, but doesn't bother to take the time to introduce himself, opting to walk off instead.
Burgh will head back to his Gym, letting you fight him whenever you want, although there's still a bit more you can do in this sewer system. First of all, you can head up north to enter the Relic Passage should you so desire, or you choose to continue looking around the sewers.

There are a few directions you can go in here, so start off by heading over to the right, then up and around so you can walk down the steps. Have your Dowsing MCHN on and you can find a hidden Escape Rope due south, while there is a Researcher to the north who uses a Venipede L17 and a Koffing L17. Just past her is a Hard Stone, which is a held item that boosts the power of the Pokemon's Rock-type attacks by 20%.
Now go back to the start and head north, west, and north so you're against the cliff. There's an Escape Rope up there, although this one is not hidden. Just south of there, or to the west of the start, there's a Scientist who uses a Grimer L18. Past him is a Backpacker with a Herdier L18, so be careful, because it can hit surprisingly hard (and likes to use Work Up).
Unfortunately, that just leads to a dead-end, so that's all there is to do here for now; you get access to the places up on the ledge later on in the game.
If you're continuing looking through the sewers, head on over to the west, into the room where Burgh came out of and you'll find a Heart Scale there. After you get your 5th Gym Badge, you can exchange these with the Reminder Girl to have her teach your Pokemon moves that it can learn by leveling up, up to its current level. This is very handy for reteaching moves you forgot that you want again, or also for learning certain moves that are only available at level 1 (Emboar gets Hammer Arm and Samurott gets Megahorn — both of which are pretty nice).
Now head back out and then south of where the Plasma Grunts, crossing a bridge. See the stairs that lead up? That takes you to the Castelia City Garden, where you can find some more wild Pokemon. Go ahead and check it out if you'd like, but, like the Relic Passage, I'm going to put it in its own section.

This little sanctuary has quite a few new Pokemon for you to catch here, but that's really about it. There's another Miracle Seed waiting for you in the middle.
If you're looking to train for the upcoming Gym, fighting the wild Audino in the shaking grass here is definitely your best bet, because they'll be the highest level available and should give you a ton of EXP.
Head south in the sewers until you see a Janitor running around. He'll challenge you with his Lillipup L16 and Trubbish L16. Just past him is a bridge leading west. Over there is an X Special. Keep going west and you'll find a Clerk ♂, but he won't battle you.

From that Clerk, head west across the bridge and then north. You'll find three bridges to cross now: two on the left and one on the right. The one on the right leads to a Worker who fights you with a Drilbur L17. Other than that, it's a dead end for now, so go back and take the left bridge, taking the branch heading left instead (you'll come back for the one heading up in a sec). Don't bother checking out anywhere west or south; just cross the bridge north now (the one on the left side) and follow the path there to find a Rare Bone.
Now go back to just past the Clerk, over by the bridge you didn't check out yet (it crosses north and is in the top-left corner of the little "island"). This takes you up to a Doctor, who uses a Sewaddle L17. After you beat him, he'll fully heal your Pokemon, so don't worry so much about the fight against him. You can head either west or east; heading west leads to an empty room, so ignore that. Instead, go east, pick up the Leftovers, which heals 1/16th your Pokemon's HP between each turn when held in battle (very nice!), and then enter that door.

There's a Researcher inside of that building who wants to see Poison-type Pokemon. She'll give you either a Potion, a Super Potion, or a Revive, randomly, and you can talk to her once per day.

Aftermath

Well, that's about all there is to do down here in the sewers, although if you haven't checked out the Castelia Garden or the Relic Passage, now would be a great time to do so before taking on the Gym.
As you leave the sewers, Iris will tell you that Burgh went off to the Gym (thank you, Captain Obvious), so that sounds like the place you want to be!
