Gamefreak Building and Gamefreak Morimoto

To get to the Gamefreak Building, you're going to want to walk down the alley just to the right of the Pokemon Center. See that big black building on your right? That's the Gamefreak Building. Go inside, take the elevator up to the 22nd Floor, and then talk to the guy with spiky hair directly south of the elevator (he's sitting next to two other employees).

Upon talking to him, he'll ask you if you want to battle. Unless you're ready to take on his team of level 75 - 77 Pokemon, you should say no! But, at this point in the game (if you've been following the post-game stuff in my order, that is), you should be able to handle him as long as you have plenty of Hyper Potions, Revives, Full Restores, and X items to boost your stats. Save your game before challenging him regardless, just in case things go awry.

His Pokemon are relatively diverse as far as their typing goes, but also relatively simple at the same time. They're not the strongest out there stat- or attack-wise, but they'll still give you a run for your money if you're not careful. If you managed to beat Cynthia, you should have no trouble with Morimoto.
Beating Morimoto the Easy Way
Once again, you can take out Morimoto's entire team with that Volcarona you caught way back near the beginning of the post-game section, just so long as you use some strategy and planning.
Make sure you have about 10 Hyper Potions (you won't need that much) and at least 1 X Defend, although more never hurt. And, make sure that your Volcarona knows the following attacks: Quiver Dance, Bug Buzz, and Psychic. Psychic isn't even necessary, but it's helpful against one Pokemon.
Lead with Volcarona and use your X Defend nowLiepard will almost definitely start with Fake Out, so you were going to flinch anyway. Then, you're going to want to use Quiver Dance a total of 6 times to max out your Sp. Atk, Sp. Def, and Speed. Night Slash can score a critical hit for about 70 - 80% of your HP, so be careful of that, but hopefully Flame Body will activate and burn Liepard to both lower its Attack (doesn't matter for a critical) and also lower its HP every turn.
If it gets burned, Morimoto will only use a Full Restore when Liepard hits the red. You will KO it in one hit anyway, so it doesn't really matter.
After you've set up your 6 Quiver Dances and hopefully avoided an ill-timed critical hit, KO Liepard with Bug Buzz. You can KO every single one of Morimoto's Pokemon with a +6 Bug Buzz, even Simisear (resistant to Bug Buzz). Though, just to be safe, it's recommended you take Simisear out with Psychic.
There. That wasn't too hard, now, was it?
For beating Morimoto, you'll get nothing special, although you can challenge him to a rematch every day to gain a good amount of EXP and even a little money on the side.

Royal Unova

At any point after you've beaten the game and gotten your National Dex, you can return to Castelia City and check out the pier directly south of the Pokemon Center. That big gold cruise ship there is finally letting people board! It's only available in the afternoon, and the timeframe varies depending on what season it is. But all you'll need to do is talk to the lady at the entrance of the boat and she'll let you board for $1000.
You can't use your C-Gear while you're on the boat, but there are Trainers that you can battle aboard if you talk to them. Not all of them will battle you, though, and you don't have very much time aboard the boat to battle these Trainers, but if you can beat the required number of Trainers in that amount of time, you may be rewarded with rare items such as Lava Cookies, RageCandyBars, or even Rare Candies, although the number of Trainers you have to battle — as well as the potential reward — varies based on what day it is. (RageCandyBars are available on Saturdays and Rare Candies are available on Sundays.)
You can board the boat once a day, and, again, only in the afternoon or closer to sunset (depending on the season).
Anyway, now that you've bested Morimoto, the hardest battles remaining in the main story are waiting for you in the Pokemon League.
